My guess only.
If your network manager doesn't have a check box for auto start, try deleting the network .desktop file in ~/Startup/autostart. In my Fossapup it is netmon_wce.desktop.
Tell us which network connect app you have used if that doesn't work.

I've two routers in my home. One is in the working state and the other isn't(No internet access). Pup automatically connects to the problematic router

Choose Frisbee as your default network manager (ie, double-click the connect icon in the desktop). Then uncheck enable wireless and/or connect wifi automatically
