Best cli tool to compare entire file system?

What's the best cli tool available in order to compare the complete file system of FatDog from initial boot to final shutdown and write the encountered differences to a txt file?

In particular to list files and folders that have been added since initial boot and file content that has been modified considering a RAM-only system is booted?

When in RAM mode, all changes are stored in /aufs/pup_rw dir, so any tool that can browse/view filesystem will do the job.
