What are you using to boot? Syslinux.....isolinux.....Grub4DOS.....GRUB2?
Can't be specific unless we know, 'cos they're ALL different.....

Good question but I am not sure really I am using a windows app boot loader to boot up puppy.iso.
In the iso file I edited
/grub.cfg
to
set timeout=2
and it did not work. Then i edited
/boot/grub/grub.cfg
and it did not work
but just a minute ago I edited
/boot/grub/menu.lst
timeout 2
and now it is working.
I suggest you do not go lower than 5 for that timeout setting.
One day, you may need that delay time, to be able to have time to select, one of the other boot menu entries.
Those other entries are there, to still be able to boot, if something goes wrong, with the normal boot.
The things you do not tell us, are usually the clue to fixing the problem.

I initially thought it was very low but after hundreds of boot ups using 2 seconds, it is not a big deal to quickly be at the ready if I want to select a different line...
